OK, just a quick check list:

Are you using Windows 2003? Is one of the NICs firewalled?
Each NIC has a separate gateway, no? And each network segment is configured properly, no?
Do your NICs allow teaming?

I have not had this issue with my servers, and most of them sit and interact on multiple network segments....
