One reason I can think of is that encrypted exe's will not zip very well. If you have to send a 3-4 or more MB exe over the internet, that could make a big difference.
My experience has been that a 3.5 MB non-encrypted exe will zip down to around 700KB, where as an encrypted will stay at 3.5 MB.
