I've seen this happen also. I don't think its Wise intentionally causing a reboot, I think its a side effect of what's being installed causing Windows to "pseudo crash" resulting in a reboot.

Have you looked at InnoSetup? InnoSetup is a free install generator that produces a small, high quality setup. There are sample scripts on the Wiki. Highly recommended.
