Windows 2003 Server has a VERY aggressive security scheme - everything is locked down tight. Can you check the file permissions of the files you're trying to retrieve? As an FTP user connecting to your server, do you have rights to access these files?

If your Windows 2003 Server was a default install, my bet is that your FTP users don't have adequate permission to access the files they're trying to retrieve.
