Is there a specific sequence in whic the user access these apps, or is indistinct.

I ask you that because, for example, if the user always starts from the desktop app, then somehting easy to do is to run the web apps from the desktop, either by launching a browser or by embedding it. In any case, you can always invisibly automate the process of getting into the site, filling in user name and password, and then make the browser vivible to them to go on.

The reverse is not so easy to do, unless you can run the desktop app from the web site also.
