It's still better to do things the "Microsoft way". It consolidates files into common locations (Program files\common files or My documents\application data, etc) instead of spread out all over the disk. It also creates the uninstall functionality in Add/Remove programs. If you simply copy and register the files, people uninstall by deleting the files, but it still leaves information in the registry.
