There is a button on the top which will show you all replies/messages you got. From there, you can mark several messages, and delete them. The reply section in the left pane shows you exactly the same messages.
You can also delete each individual message right before or after answering it. For example:
Click on the message title in the left pane. In the message, click on "Delete". This will re-open the message, which is already removed from your list of replies. Then, reply to it.
Or, to be on the safe side, in case your computer hangs or something: Shift-Click on "Reply", reply in a separate window, close the separate window, and only then remove the message in the first window.
