Let's see, is it possible to look at those statements and come up with a reasoning that is non contradictory? I think so. In Samuel, He was instructing the Jews for their safety. God knew that the enemy was comprised of entire families and the way to stop the aggression was to annhilate them. This is not the only instance where He gave this instruction. As a matter of fact He rebuffed the Jews for not killing every man, woman and child of the Canaanites. The Jews took some as wives and even adopted some of their Pagan beliefs.
