Doesn't happen to me, and knowing that for a real test of shutdown under Citrix there's a very limited set of options, the only thing I can think of is to add something in your app that will start coverage logging when you want it. So you activate it and then shutdown the way you described. Then see which code got executed. This may give you some clue to what's happening. Not that the coverage log is easy to read, but... short of manual logging (or event logging), I think this is the quickest way.

I figure Citrix actually does shut down your app but not immediately. In some situations it just gives me an inactivity timeout, and then shuts down the application. For some apps, when I close the Citrix window and reopen it soon enough, the app is still there. I figure that's for the case you got disconnected, so it gives you a chance to resume work. Don't know what's the interval, probably about 15 minutes or so. I'm sure it can be set up somewhere on Citrix console, but I haven't been able to find it yet - wasn't really looking that hard.
