I have used similar method in project LifeCycle - Build Phase (download #28218). I too had the problem of the main application including the class libraries defined in the child projects. I finally just marked those class libraries in the main project as Excluded. This made the Project Manager utility happy, and still kept them out of the compiled main application.

By the way, I use the NewObject function to instantiate the object in the main application.
