Yes it sucks... Like I said, I was one of a few people who lobbied Microsoft to provide a better way to do this, and the result of this lobbying is the Web Deployment Projects tool which addresses many but not all of the issues.

You can also download the compiler tool I've made available which is a little easier to use while you're playing around with all of this. It lets you set options and compile then easily look at the results and try again. It now also works with the ASPNET_MERGE utility that is part of the Web Deployment projects.
