I was thinking about this some more. If I go with separate websites for the web app and the web service, then there I will have to manage to .Net solutions and 2 websites in IIS. The good thing would be that, if the load got too big, then I could easily move one website to a different web server without having to worry about implementing a full load-balancing solution.
