2 things.

1. Check your disk with something like NU Disk Doctor & look
for lost clusters, etc.

2. Why not just put that kind of stuff in a UTIL menu option.
Most things like that do not need to be run that often. The
people that I see doing it the most do it on program startup
only to ensure they will be working with good data.

If this is an 'out of the blue' problem I would opt for #1.
