Well I went ahead and spent the $30 so I could use examdiff pro. Well worth it.

>While it *does* have a way of saving the differences, it says that it saves it as a standard UNIX DIFF file. If you can make use of that, then this might be a good tool. I don't use it that way (I haven't had the need to save differences), I just use it visually and I love the way it displays.
