I distribute them as separate files, not encrypted and not shrinked. Three reasons:
1) There's no need to encrypt them, since they're not part of my proprietary source.
2) They will shrink, but that's also done by Innosetup or any other setup application. And I don't mind that they have the original size on the user's machine. Moreover, on startup of the application no time needs to be spent (each time again) on unshrinking.
3) Updates only seldom require an update of the runtime files. Therefore, updates can be kept smaller.
Files that are not encrypted and not shrinked, need not be handled by Molebox. Simple as that.
