Use two separate shortcuts, and two separate config.fpw files. In properties->Target, you specify which config.fpw to use, something like

C:\VFP9\vfp9.exe -cc:\foxjob\win1\config.fpw

and

C:\VFP9\vfp9.exe -cc:\foxjob\win2\config.fpw

Personally I also use different settings for tmpfiles and foxuser, in the two config.fpw fiels, like

RESOURCE=C:\FOXJOB\win1\FOXUSER.DBF
TMPFILES=c:\FOXJOB\win1\temp

and

RESOURCE=C:\FOXJOB\win2\FOXUSER.DBF
TMPFILES=c:\FOXJOB\win2\temp
