Altough I am not a expert to comment on this, but i have developed a lot of Accounting Softwares for my client in VFP 6/8 by implementating the same technique of segragating the financial years in different folders.
Sql Server has great capability of handling huge Data very efficiently, so I think it wont create any problems for queries if a single table is used for different Financial year and backups are done by sql server itself which we need to schedule properly. But if you think the data is really very huge, you can create transaction tables year wise like trans2000,trans2001,trans2002 etc. In this way you can easily design a standard query for any year you are currently Logged in.
