Now, if I understood this plot part correctly, I see three potential problems for the Church.

Well I've read the book and yes that about sums it up. But its a work of fiction. Problem is that the work of fiction seems more logical than the Vatican's fantasy..errr...I mean what the Vatican believes (or at least what it claims is truth).
To me it's mind boggling that 99.8% of the worlds population still belives in some supernational 'guy in the sky' type of religion.
