What options do I have to move this data to new Windows 2003 server in way in which I don't have to setup all the user accounts and set directory permissions from scratch? Also, it would be possible to re-enter the user accounts without too much trouble but getting all the security permissions right on the thousands of directories would be a nightmare.

My suggestion - "ghost" the drive and then do Win03 update on one of the drives.
