Normally when I open VFP for the first time (1st session) the standard toolbars are on the screen, my command window appears on the bottom right hand side of the window, and if I click on "File" in the menu, at the bottom after "Exit" I see a list of the last projects I have worked on. If I keep this session open and started VFP 9 again (2nd session), the command window in this session appears in the upper right corner of the window, several toolbars would be missing and if I clicked on "File", "Exit" is the last item that appears on the menu. The list of projects would be missing.

It's not a correct behavior. Starting with VFP8 (IIRC) multiple VFP sessions can share the same foxuser.dbf. As result, the second and consequent sessions should look the same as the first one.

All this info is stored in the foxpro resource file foxuser.dbf. Check your config.fpw. Maybe you've resource=off in it. Another place to check is Tools -> Options -> File Locations -> Resource File -> Modify. Make sure that correct file name shows in the textbox and 'Use Resource File" is checked. After that customize your toolbars the way you want and it should be remembered next time you start VFP.
