This may very well refer to forms or class libraries, which have to be modified in-place (the memo field that contains the compiled version of the program code is over-written).
The same goes for the database container - the stored procedures have to be compiled.
Check not only for the read-only attributes, but also whether you have access rights, and sufficient free space.
Also, while you compile, check the status bar - perhaps it will stop on the file that gives you trouble.
