In this case I'd assume that there's a pathing issue. The current directory in the application differs from the one when you run it from the command window.

If that doesn't fix it, try

RUN .... >result.txt

and check if result.txt yields anything useful. If that still doesn't work, execute a batch file with RUN. The batch file would run the EXE, display the error level and maybe use PAUSE to suspend execution.
