First, there's a difference between "laws" and constitutional rights and freedoms. Laws (mostly) cannot step on constitutional rights and freedoms while laws, even at the same 'level', often contradict each other.

Then there's the laws at federal, provincial and municipal levels, which may, but only rarely (in my opinion) contradict amongst themselves. Often apparently contradictory laws apply, though not widely understood, to specific "sub-sets".
For example, Federal law often disagrees with Provincial law in many areas, the 'regulation' of business being a prime example. "Minimum wage" laws vary, but the Federal minimum wage law applies to federally incorporated businesses and institutions. Sometimes, too, the feds try to use "the power of the purse" by insisting that certain federal rules (laws?) are adhered to by businesses that wish to trade with Federal institutions.
Toronto long ago declared itself a "nuclear free zone". An actual by-law. Do you think that no nuclear materials will ever be found inside Toronto's borders? Do you see Toronto rejecting electricity that is produced by nuclear power plants?

Certainly criminal law is NOT at variance across the whole generally, and when it is it's virtually always because some law was struck down by a court and jurisdictions haven't all "adjusted" yet.

By the way, native Canadians are more and more having administration of law, and especially the penalties, moved into their own jurisdiction with their own "style" applied. But the intent is still that the same laws are in effect country-wide.
