Give each EXE a different name - MyApp0001.exe, MyApp0002.exe, etc., and use a loader program that detects the latest version. Run the latest version directly from the server, or compare with the latest version on local machine, copy, and load from local machine. (If the latest version on the local machine is the same as the latest version on the server, run it directly).
To avoid programming this yourself, search in the download section for "loader".
