Any client script you add to the page should get created with ScriptManager, not with this.Page.ClientScript which UpdatePanel now ignores in MS Ajax Beta2. ScriptManager has matching script methods to those of ClientScript.
I think ideally what you'd want is to put the button into the update panel or into another updatepanel that is triggered the same way as the main panel.
