From reading yours and Rick's links, it would seem the problems are:
1. Nuisance type problems with Popups
2. Definite Rights type problems if the app uses any of the system type folders

Our apps generally dont tend to use system type folders so we may be ok.
Is there any problem where VFP sometimes writes Temprary files to special folders (Cursors and the Like ?)
