You can use MS Sql, but it's a pain to distribute and configure and it won't potentially work in certain security environments without manual configuration.
If you need a freestanding data engine with .NET take a look at VistaDb. It's very closely compatible with SQL Server data types and sytnax (so you can actually develop with SQL and switch to VistaDb) but it's free standing in a small 1 meg assembly that you can distribute with your apps.
