TotalRecorder 5.2 handles Skype. From the website FAQ:

Beginning with Version 5.2 of Total Recorder, all issues regarding the recording of Skype sessions have been resolved, provided that the user has Version 1.1.0.79 or later of the Skype software. Previous versions of Total Recorder presented several issues when recording Skype sessions. Users of older versions of Total Recorder should upgrade to V5.2 and upgrade their Skype software, if they want to record Skype sessions.
