The problems that I have encountered involved memory limitations. For example, we were running PKZIP from within our apps. Using FP2.6DOS under DOSv3.3, there was no problem. When we tried using the app in direct WIN95 DOS Mode (not shelled out) we were getting "program too large" errors. We had to change memory configruation in the CONFIG.SYS and CONFIG.FP files (which could be different for different machines) setting the EMM386 configuration, etc. Unload any libraries that we had, run the call to PKZIP using their runtime version PKSFX, I think it was, which had a smaller memory footprint, and reload the libraries afterwards.
