There is something else that (probably) has changed too - the state of free space (and occupied space). There is some chance that the install ended up placing files in widely fragmented spots. This means parts of files as well as complete files.

A defrag *may* help. But it could also make things worse if HD fragmentation is indeed the problem. This is because your fragneted files would end up each fully contiguous (i.e. no longer fragmented) but critically-related files could end up (more) widely separated than they are now.
