Fulldrive encryption executes pre-Windows booting up and hence will not affect Cryptor. It is at a level even lower than the OS. You will not have a problem, all things being equal.

Also look at PGP, a very nice product, but it is a commercial venture. I use PGP and Truecrypt for different things and like them both.
