@MyFlag = 'Y'

update mytable
set field1 = null
where @MyFlag = 'Y' And MasterCustomerRef = @MasterCustomerRef
Or @MyFlag = 'N' And CustomerRef = @CustomerRef

maybe not pretty but it works
