Probably best to write the code in the aspx page then move to .js when finished. You could try forcing the master page to refresh by saving it just to see if it clears the cache.
Thanks again for your help. Yes, next time I'll face the similar problem I'll try that technique.
For now it seems to be working and I'm not adding new functions at the moment.
If it's not broken, fix it until it is.
