If you right-click on the Project itself (not the solution), you should see "Project Dependencies". If you don't, if you've got a "Property Pages" option instead, you're probably using a Website project, which doesn't actually have all the same options as a "Web Application Project". I (thought) Website projects normally auto-updated DLL references that aren't in the GAC when you rebuilt the project. But I have virtually zero experience with website projects - I didn't bother converting to VS 2005 until they had reinstated the web project model because "Website projects" broke my apps and have pretty much used them exclusively.
