We had similar problems and eventually had to give up the integration with VSS. The project file for our main product has over 800 files in it. Supposedly in 6.0, they changed the integration so that it would only grab VSS status for the visible files in the PM, as opposed to every single file in the project like in 5.0, so you may find some relief in that.

Something to think about is that since we work in a team environment, it turned out that integration with VSS doesn't work for us anyway. We have a problem tracking system that integrates to VSS, all the work is done in there (assignment of a problem to a developer checks associated files out to that developer, etc.)

There are a few bug/problem/incident tracking systems out there that integrate to VSS, you may want to check them out.
