Hi Jay,

There is another IDE cable running from the mother board to the CD drive that does have the second connector, and is positioned in the perfect place for the secondary drive. Will that work or do both hard drives need to be on the same cable?

additionally to William's and Al's comments I'd recommend to use two shielded 80 wire round cables. Those will improve air circulation within your box. BTW, if there is still a floppy drive in your machine... there are round cables for those, too.
