I've got a customer who has a similar problem

I define a shortcut, add some bars to it and activate it
Normally clicking outside the popup or pressing escape continues the program

Every once in a while it freezes - clicking/escaping to no avail. The man has to kill the app.

I've never seen it happen - but if you do find a solution/workaround - shout please
