I can't imagine why you would not be getting the full results of your queries in this situation. I would try checking to these:
1. Does the billing run actually work right? If you have the same app/data between the two systems, and the citrix one is working and the ts one is not, then you can rule out a problem with VFP or the data.
2. If #1 is ok, then my GUESS would be that it is some kind of connection problem. Perhaps the connection is timing out before it pulls all the data? Not enough bandwidth perhaps? How is the data being moved? Is all the data on the server, or is it pulling it from someother box somewhere? Perhaps some error-handling in the VFP app could be added to verify connetion is still alive?
3. If #1 is ok, and all the data and app is stored on the same server - then geeze I dunno. I would maybe put some messageboxes or waitwindows in the billing-cycle part of the app that gives me record counts or something and try to figure out whats happening to the magical missing data.
