I do the following all the time and I wonder if I missed something.
From work I copy my project directory to a zip drive. Take the disk home, copy it to my machine at home and work on it. Later I copy it back - bring it to work and I've had great success (until this!)

I'm quite careful, copying the files to the server in a new directory so I can always revert to the day before. What I think happened was I copied only one of the project files from the zip drive back to the server. I was using one of the prj files from the day before and the other one from home! Really caused me grief. I'm going to relook at what I have been doing. (Project files meaning myProj.pjt and myProj.pjx .) Dummy me.
