I haven't used the VFP 6 wizards a lot but I'll answer what I can

The Application Wizard creates all the underlying framework and project directories, etc. The Application builder lets you add to or change this basic underlying project. They are both a help if you are just getting started and even afterwards if you are sticking to VFP 6's classes.

I believe that if you check when you are in the Application Builder, you will that under the Data Tab, where you pick the tables to be included, there are two drop down boxes which set the default clas to use for the forms as well as for the reports.
