It's both.

There is one setting in Windows that determines which location belongs to which zone. The setting at the time of downloading determines whether a Zone.Identifier is generated at all and if, what zone number it contains.

Another setting determines whether these information are checked when you execute an application. The Zone.Identifier is the actual piece of data that is validated.

My approach removes the identifier from the file. Therefore it wouldn't matter what the other settings are on that machine, However, you can change these registry settings to ignore all Zone information, as well. There's more than one approach. If you have write permissions to the program folder, just removing the offensive information might be the easiest way won't have effect on other programs. Changing the registry affects more than just your program.
