Actually, this error cannot be ignored because the files that cause the error never get checked into TFS. However, the good news is that I've figured out what the problem is.

All the files to be checked in need to be in the current working folder or below. Our current structure had a framework folder that was at the same level as our root. All of the files that couldn't check in were in that folder. Once I moved that folder to be inside our root, then everything worked fine.
