Use the class browse. If you want your project opened, have it opened in a class browse.

Basically open three class browsers...

1. The library that contains the class

2. The library you want to move it to

3. Your project

Highlite the class you want to move... then drag it from the icon in the upper left corner of the class browser to the icon of the class browse were the target library file is opened.

This should also update your project file properly.
