I prefer to use as much code within the application. There, the framework will have a better controls over those settings. However, for some specific features, like to avoid the FOXUSER.DBF to be created or to hide the startup Visual FoxPro form, we don't have any choice but to put it within the CONFIG.FPW. These are the only two settings I have in there. All the rest goes the my application framework.
