I have used both the Query Manager and FoxFire! in several VFP apps, some of which have been in daily use for more than 2 years. I have had NO instances of index corruption.
We did have trouble with Fox2.6 index corruption, but it was not due to FoxFire!. It was traced to the users doing a Ctrl-Alt-Delete if the report was taking too long. As an Alternate Control method we threatened to Delete the users and had no more problems :-))
