In the setup wizard [if you used it to create the installation disks], one of the steps is to identfy the executable that goes into the Program Group [PM Item]. When you do that, you also specify what the command line is. If you identify it as %S\MYEXE.EXE instead of C:\SomeDirectory\MYEXE.EXE you should eliminate the problem you are seeing. For now you can look at the properties of the executable's icon and see what the startup path is and change it.
