Check for nonexistent directories in the SET PATH setting.

I also suggest that you run Martina's enhanced Coverage Profiler which you find in the download section. With this tool you can see which lines of codes are slow. We had a similar problem which we had lived with for quite some times. Thanks to CVP we found that it was a hard coded IP address which was not in use anymore.
