I presume that you're using what's often known as a "wedge reader" (typically called thus as they're effectively "wedged in" between keyboard and computer -- as far as computer is concered, data comes from keyboard) ? Have you checked if there are programming options for the reader where you can choose what part of the magstripe data it would send out?
