The JNI (Java Native Interface) is a Java protocol that allows the Java VM to call externall DLLs written in other languages. The DLLs are debugged in VS while the Java code is debugged in Netbeans or Eclipse.
The only reason I use Visual Studio is because it's written by the author of Windows and is hands down, unreservedly, by an order of magnitude, the best development platform for Windows using C, C++, or assembly.
I mentioned my experiences with VS2010 causing issues, which is why I don't use it (or 2012). I would actually use 2003 if it had the Code Reference window.
