It's a labyrinth, I can tell you that. Rick has already acknowledged that Thunderbird stores emails in one file per folder, not one file per email. Personally I agree with Tamar that it would be unwieldy to have that many files on disk.
Maybe this add-on offers the best of both worlds. I have not used it but it sounds like it can export emails to individual files. You could store them in a temp folder until they have been priocessed as you require, then delete them.
